When to use Geoid Separation File?

i am little contented with results emanating from not using EGM96 geoid as a source for my GSF (SSW-Saudi Arabia) until i used one mixing with my localization data.  It gives me a bothering 0.30 scale factor result and erroneous gathered elevations.
